I have a MacBook Pro, I have no problem with Thunderbolt 2 to a DVI display, but have a similar issue when connected via HDMI to a 52' Samsung TV which I use periodically for watching content on the TV, not as a monitor. The issue doesn't start on mine until I've used it for awhile. I use two different wireless mice connected to USB 2 dongles. One is a Microsoft programmable mouse and uses USB Overdrive, the other is a Logic programmable mouse and uses Logitech Control Center. (I also have a USB 3 HD attached.) Like yours, the issue stops immediately if I disconnect the HDMI cable or restart. I just attribute it to an incompatibility between the MBP and Samsung, or a bug in the OS. I've done a complete erase/install and the issue persists. It doesn't bother me as I just disconnect the TV when I'm done watching whatever. I can see how this would be an issue for you using it as a monitor though. If you have any peripherals, try running without them to see if they're the cause. Unfortunately, I don't believe there is an actual fix for it.
